| DESCRIPTION
ProtBuD is a new comparative database of asymmetric units (ASUs) and
biological units (BUs)
from the Protein Data Bank (PDB) and the
Protein Quaternary Server (PQS) from the European Bioinformatics Institute.
ProtBuD allows the user to:
- search for a PDB entry (e.g., 1TUP) and retrieve asymmetric units and biological units for all
entries in the same SCOP
family or superfamily as well as related entries in the PDB since the last SCOP release
- search for a particular SCOP family or superfamily (e.g. b.2.5.2) and retrieve all entries in the same SCOP designation
as well as those related to these entries by PSI-BLAST
- compare side-by-side the biological units designated by PDB and PQS in
terms of:
- chain composition and their relative orientations and interactions
- interfaces and contacts in each biological unit
- compare the entries in a family or superfamily in
terms of:
- contents of each entry including protein names and species, ions, ligands, and nucleic acids
- properties of each protein chain in the ASU, including missing residues in the coordinates and covalent modifications
- search with two SCOP family or superfamily designations to retrieve ASUs and BUs for multi-domain proteins
or complexes containing both domain types
- download the ASU and BU structure files of interest quickly and conveniently.
- update the database weekly with a couple of clicks
